The Commander discovers Scarlett's duplicity and tries to kill her, but she's saved by Snake-Eyes. Meanwhile, seeing a no-win situation for the both the Joes and Autobots, Biggles-Jones surrenders herself to Megatron, and he leaves with her aboard the Ark, but not before Sky Dive and Spike are snuck aboard to stop his plans.

Both the Ninja Force and recon teams are having trouble leaving, however, as Cobra forces attack them, while Biggles-Jones continues to talk to Scarlett about her double agent status, and as she's about to reveal the truth to her, Biggles-Jones is abducted by Megatron, about to be sliced up, her brain and nervous system left intact for him to use.

Meanwhile, on the abandoned Cobra Island, Zartan, alongside Destro, the Baroness, and the Joes, learn that the Commander has taken the late Dr. Mindbender's clone technology for himself, and apparently plans to revive his late crony.
